If you have been playing Persona 5 you can see if you want to drop by the Sangenjaya area to visit, since the area featured in the game is pretty much based on that location.

The Yamanote line is a useful subway line that loops around and stops at (practically) all the major sightseeing spots.

Visit Shibuya and Harajuku for modern young Tokyo. Visit Senso-Ji in Asakusa for old Tokyo. On Sunday go to Akihabara's electric town to marvel at games and anime stores which are really just fronts for porn, and go to Ginza to marvel at what Japanese ladies pay for a brandname on their purse. Go to Roppongi and Shinjuku-East for (sleazy) entertainment. Go to Shinjuku-West and Tokyo Skytree for views over the city from observation decks. Take the monorail and spend a whole day at Odaiba, an island off the coast that's entirely devoted to having fun. Go to Ryogoku and watch Sumo wrestlers and sample some of their high calorie food. Eat lots of Okonomiyaki, splurge on Shabu-Shabu, get drunk, go to a karaoke bar. Reminisce that you just spent two weeks in the largest and most awesome city in the world.

Op, if you like hamburgers, I know a really great place but it may be a bit far.Try out some shabushabu or yakitori. There's a good yakitori place in shinjuku that's really cheap and pretty popular. I also would recommend going to cafes outside of Tokyo because they usually have a unique style to it and you can interact with the owner.

Avoid the maid cafes, it's a waste of money.

Head to Daikanyama and chill out at T-Site. Grab a pizza in Naka-Meguro (Pizzeria e Trattoria da ISA) then drop by an izakaya or HUB in Ebisu (http://www.pub-hub.com/index.php/shop/detail/31) to finish off the night.

Sunshine Aquarium in Ikebukuro is nice. (www.sunshinecity.co.jp/english/)

Tokyo Station (Marunouchi Side) has some great bars.

Pizza Slice in Shibuya (www.pizzaslice.co/) serves great pizza.

Akihabara is you are planning to build a PC soon. Bic Camera is always nice to browse around.

Grab a few chu-hais from Lawson (https://dsimg.wowjpn.goo.ne.jp/rs/?s.../00446_002.jpg) as they are bloody delicious.

Decide what you like and search it up! Like rollecoasters? go to FujiQ Highland. Go to tripadvisor and check the best things and see what interests you.

The true gems you will find yourself cos they will appeal to you, the mainstream stuff you got google / tripadvisor for.

Dont limit yourself to just tokyo.

When I lived in Tokyo for half a year near Jiyugaoka, I would regularly just walk out the door and set off in a random direction, getting lost for a bit before finding my bearing again. It's fantastic how much randomly interesting stuff you can bump into in a residential district of Tokyo, especially as a baka gaijin.

The Robot Restaurant was amazing and I would've been super bummed if I'd missed it, but it is pretty much a spectacle in a cramped space with shitty food, so....YMMV. Also I went alone and thought the atmosphere in Kabukichō was a blast, but a friend of mine who went a year later was really uncomfortable in that area of town at night even with other people. The touts were not exactly pleasant, but I guess it depends on your tolerance for that type of thing.

The other specific desination I'd throw out there would be the Ghibli Museum. It was amazing to explore, makes a nice day trip, as it's in/next to a really neat park.

I did this in Shinjuku station based on the advice on a friend, I just set aside a day to explore that whole area, where my only set goal was to see the gardens over there. It was a blast and I've started doing something similar in any big city I'm new to (with some research beforehand that is).

This is such an open ended question though, what do you like to do for fun elsewhere? Would you have more fun checking out a club or seeing the local culture? How much do you care about food? There are so many possibilities. Regardless, don't waste your time in a hotel room, get out there and take it in while you're there, it really is a place like no other.

You don't order the bento at Robot Restaurant, you eat before or after going there :P

And Ghibli Museum has become impossible to get tickets to unless you book months beforehand.
